Does Winshuttle have a workaround in place for clients who are using SharePoint Foundation (free version)?

Solution

Microsoft is no longer providing SharePoint 2016 as a free version similar to that of SharePoint 2013/2010 Foundation.

Winshuttle Foundation v11.2.12 and above supports SharePoint 2016 version. There is no workaround a part from using SharePoint with Foundation suite.
